Seluruh sample klinis dari pasien tersangka MERSCoV tidak terkonfirmasi positif MERS-CoV akan tetapi sebagian positif virus influenza A subtipe H3N2 berdasarkan pemeriksaan realtime RT-PCR. Virus influenza A subtipeH3N2 tersebut dapat merupakan virus yang berasal dari luar Indonesia dan memiliki karakterisasi yang berbeda dengan virus yang bersirkulasi di Indonesia. Penelitian ini bertujuan untuk mengetahui karakterisasi genetik pada gen hemagglutinin (HA) dan Neuraminidase (NA) virus H3N2 yang berasal dari pasien tersangkaMERS-CoV jemaah Haji dan Umrah pada tahun 2013-2014. Sampel yang digunakan pada penelitian ini merupakan Bahan Biologi Tersimpan tersangka kasus MERS-CoV yang dikirim ke Pusat Biomedis dan Teknologi Dasar Kesehatan. Ekstraksi RNA dan amplifikasi fragmen DNA spesifik dengan teknik RT-PCR dilakukan pada sampel-sampel yang memenuhi kriteria inklusi. Sekuensing dilakukan pada fragmen DNA spesifik untuk mendapatkan urutan nukleotida Coding Sequence (CDS) gen HA dan NA. Assembly dan analisis bioinformatika terhadap sekuens yang diperoleh dilakukan menggunakan software BioEdit dan MEGA6. Pada penelitian ini telah didapatkan 8 sekuens CDS gen HA dan 9 CDS gen NA. Hasil analisis filogenetik gen HA menunjukkan virus influenza A/H3N2 pasien tersangka MERS-CoV jemaah haji asal Indonesia terdiri dari clade 3C3a, 3C3a, maupun 3C3 dan masih berkelompok dengan strain vaksin WHO. Virus ini juga tidak tercluster secara eksklusif dengan virus-virus asal Timur Tengah. Analisis gen NA tidak menunjukkan ditemukannya mutasi penanda resistensi terhadap antivirus nuraminidase inhibitor.
