Ribonucleateacid (RNA) detection by PCR can be used to confirm measles cases as well as serology technique and virus isolation. There were less data in Indonesia about measles PCR from clinical specimens. This study was conducted to detect measles RNA with PCR from clinical specimens to confirm measles cases.   Methods. The research was done in Jakarta National Measles Laboratory, April to December 2010 by using an archive outbreak samples collected since 2007 until September 2010 which serum samples have pair for urin and/or throat swab from measles outbreak cases. The data were analyzed to measure the positivity results of virus isolation and PCR then compared the virus isolation and PCR result with serology results as the gold standard.   Results. Out of 67 patients which had pair serum and urin and/or throat swab, there were 28 serum samples which had three types samples. 63 urin and 32 throat swab were tested with PCR. There was 78.1% were PCR positive from throat swab samples and 35.5% were positive from urin samples. The sensitivity of throat swab PCR was 86% and specificity was 75% (95% Confidence Interval= 0.54-1.07, p value=0.053). The sensitivity of urin PCR was 41 and specificity was 85% (95% CI=0.47-0.79, p value 0.161).   Conclusion.
